It seems that for our instance with the new update 20.10.6, the objects are not visible on the side menu anymore, only up to the collection level anything below that is not visible. Was this intended or is there a particular setting that needs to be changed?

The system type COLLECTION is now hardcoded to be a table without children nodes as they are used on the Inventory. You are supposed to use the table of objects for navigating to them, as you use them on the inventory, even on the ELN.
I need to suggest you use a different type when you want children nodes to show on the menu.
We did have our internal discussions internally, it was initially configurable, but we end up deciding on enforcing it as a policy.
It is also possible to simply change the view: openBIS | Customise Collection View
